I recently read a question on discussions.apple.com about how to recover message of iPhone 6S after the iOS 9.0.1 upgrade and I think I can share my expereince here:
“What happened was that on 4th Oct 2015, I was updating my iOS from 9.0 version. When iTunes prompted me to carry out a backup, I proceeded to make one. However, after my iOS 9.0.2 was installed and the iPhone 6S was activated, my laptop just happened to crash when it was restoring all my application data, contacts ect onto my iPhone 6S. I can give up other data but there are some SMS messages important to me. I find the iTune backup on my laptop when I reboot but I can’t read the message. How can I do?”
Actually, finding the iTunes backup file doesn’t mean you’ve really got it. In order to protect personal privacy, iTunes backup is a kind of SQLITEDB file, which doesn’t allow anyone to access or preview. You only can restore the whole content to your device, single SMS or contacts not permitted. If you want to access it, you need a tool like Wondershare Dr.Fone for iOS(iPhone Data Recovery). It empowers you to view all details of your iTunes backup content in 2 steps and enables you to recover your SMS messages selectively. Of course, if you want to restore your contacts, notes, photos, etc to iPhones 6S together, it’s OK, too.

After the scan process, you can see that all files in iTunes backup are extracted, including texts. Click Messages in the left sidebar to view text messages one-by-one. Check needed ones and click “Recover” to undo iPhone 6S deleted texts and save them on your computer.
Now, you can restore your lost messages of iPhone 6S after iOS upgrade selectively from iTunes backup. This iPhone/iPad recovery tool also can retrieve iPhone/iPad data from iOS devices and iCloud backups. But the kind of the data it can recover from the three ways differs.
What it can directly recover from the device includes: Contacts, Message, Notes, Reminder, Call History, Calendar, WhatsApp History, Safari Bookmark, Facebook Messengers.
All parts can be recovered from iTunes/iCloud backup not only contains the above items except Facebook Messenger but also includes Camera Roll, Photo Stream, Voicemail, Voice Memo, App Video, App Photos, App Documents.
Note:
1. Now deleted or lost messages from Facebook Messenger can only be recovered directly from iOS devices.
2. When your device is iPhone 4, iPhone 3GS, iPad 1, iPod touch 4, the iPhone/iPad data recovery tool supports to get back all data aforementioned, which all the three methods supports to recover from device directly.
